I think I found a bug.

I exported a video of a talking head. No background compositing, just alpha channeled out. So I did my normal way of exporting. Export > Using Quicktime Conversion. Set everything size, sound, millions+, etc.. Took that video and compressed in Adobe Media Encoder CS5 to make a flv and checked include alpha channel. Brought the FLV into flash and it didnt work. No alpha channeled talking head.

What gives? The QT movie says millions + in the info. Seeing that I would assume it has an alpha channel.

Now watching the demo video DVMatte Pro did to export from FCP, I followed that and it works. However they use Export > Quicktime movie. While it has similar settings to how I did it, size, sound, millions+, ect...., why does this method work?
